To reach Flushing from JFK, we took the AirTrain to Jamaica Station. Sure, you can hop in a cab or call Uber/Lyft but where's the adventure in that? I like figuring out public transportation in new cities.
Hop on the AirTrain then pay at Jamaican Station.

At Jamaica Station, there are multiple machines to purchase your ticket. You can purchase a Metro Card for $1 and load it with credits to use on transportation in NYC. Up to 4 people can use 1 card. I loaded it with $53 +$1 for the Metrocard. $7.75 per person for each Air Train ride, $2.75 for subway and bus rides.
From Jamaica Station, we took a bush to Flushing. You have to get a bus ticket. Insert your MetroCard and the machine will deduct $2.75 and give you a paper bus ticket. I use Google Maps to help me determine which bus to take.
